Noggit indoor models dissapear

You can't just place M2s with Noggit inside the indoor group of the WMO. Use WMOEditor by Cromon for making a doodadset instead. Also a hacky way to fix that is removing portal from the WMO, though this method has much more disadvantages than actual profit.

It doesn't open my WOD models which were converted via the awesome converter

Is there a way to activate doodad sets for a wmo which made by blizzard or edit them in other way.  

And there isn't place button :(

Every doodad can be made to be a gameobject. You can spawn and move it there as you please, but... by mouse cursor? You would need either addon or spell for that (to do so with any doodad in general). Or maybe I'm just not sure what do you mean.

I am now completely retired from modding. I am still reading PMs and reacting to them, however, I am not keeping up to date with what is going on in the community and my ability to help you is becoming very limited - I no longer remember some things, I don't have tools installed anymore, and I don't know what is up to date nowadays.

Spell with some server side scripting to be more exact. And that addon... probably too. You simply can't do this with default WoW client and server.
